It just happens.  If you cut the rest down in front,it probably wouldn't change the 5/8 above square,but would be less susceptible to torquing the the arrow when shot(if that made sense)

The arrow would be over the pivot point(your hand ) and would just shoot better IMO

Sorry I got off on a tangent Eric, that flat shelf might cause the problem too, maybe rounding over the front of the rest will help. Sometimes it helps to have a small pivot point on the rest. Good luck with it.
