I know its not advisable but will it ruin the the shaft?

No it won't ruin the shaft.  That's how I and most others bare shaft tune.  I shoot both Gold Tip and Carbon Express shafts and they are linear shafts.  My spine is close before I start, add the point weight that I think I'll end up with and start shooting and trimming the nock end.

Not sure how I'd handle tapered shafts.

That is how I bare shaft tune as well. Unless you are using a weight forward or tapered type shaft you should have no issues with it.

Actually on a parallel shaft, a GT rep once told me to trim from both ends. According to him the maximum disparity of straightness is at either end. In other words, the center of the shaft is the straightest. His theory was that by trimming from both ends, you were actually increasing the straightness factor of the shaft. So you should be fine.

I think the GT rep was blowing smoke.  He obviously didn't appreciate "total runout" and how it's measured and why it is what it is.  Certainly if you shorten a shaft - from either end - the TR is going to be less but that in no way means the center of the shaft is straighter.  There is nothing in the pultruding process or the "on the fly cutting" to length that in any way effects just the center of a shaft.

It is not advisable on a tapered  AD carbon shaft.It doesn't matter on a paralellel carbon.

Depends on what you use to cut the shaft and how square you make the cut... aside from that, you will be fine.
